Flight is reacting to the G13 joystick with keyboard events, rather than as a joystick. How do I configure the G13 and/or Flight to see the thumb joystick as an analog device?

you have to set the joystick to report in 'analog' mode. in the "legacy" LGPS software, you do this by clicking on one of the four arrows around the thumbstick (don't click on the thumbstick itself or LGPS will think you're trying to assign a function to the thumbstick button, rather than the thumbstick directions). I don't recall the exact procedure to do this in the "current" LGS software.
for what it's worth, I've attempted to use the thumbstick in the past for flying, and it was kind of terrible, so I bought a real joystick controller instead and tried to use the thumbstick as a rudder control. that was pretty bad too (but not terrible) but I complained enough about it that my wife bought me rudder pedals which worked really well and now I'm back to using my G13 thumbstick in 'digital' mode again full-time. when I play flying games, which I haven't in a long time (last time was when I played WW2 Online).

I do not work for Logitech. I'm just a user.
