Is there anyway to stop or fix the constant message:

Request-URI Too Long

Request-URI Too Long

Requested URI/URL too long. Relay server limits are:
DomainName: 49 / URI: 250

Every time I update the remote this thing pops up and opens more and more IE browser windows that don't do anything but clutter up my PC.

You most likely have had a remote for a while and ran the old Harmony software.  This URI Too Long appears when the Harmony Remote software is still installed and trying to launch the old web interface. 

Go into your Control Panel -> Add Remove programs.  You will need to remove any old Harmony Software totally first, then go ahead an install the new Logitech Harmony Remote Software 7.5

Actually, this is what happened.  Last month, I was having problems with the Harmony software not recognizing the 676 being plugged in.  So I removed my 7.5 software and reinstalled it.  I also dropped the USB interface and let Windows add it back in.  The URI issues started happening after that.

So I removed the Harmony program but the Harmony USB monitor still remains.  Is that reinstallable as well or is that removeable?

All I could do was to remove the Easy Zapper from the Startup folder and remove the Logitech folder after Harmony was deinstalled.  I reinstall 7.5 again and will see if that fixes it.

I have noticed that the Easy Zapper version now reports 7.5.  Before it was 3.3.1.  HOpefully that should do it.  My only question is why wasn't the old version of Easy Zapper removed when I reinstalled the Harmony software.
