Setting up Harmony One and 550 for use on individual cable boxes

I was hoping someone could help me with a problem I'm having.
I have two Harmony remotes, a Harmony One (used in my living room) and an older Harmony 550 (used in my bedroom). I also have similar (but not exactly the same) model Motorola cable boxes in my bedroom and my living room. My living room is right outside of my bedroom (I live in an apartment) and depending on what angle I use my bedroom remote at, it sometimes gets the living room cable box in its line of sight, and also controls the cable box in the living room.
The main problem is that when I turn off the cable box in my bedroom, it turns on the cable box in my living room (which my Harmony One will then turn off when I try to watch TV in the living room).
I was wondering if there is any way to ensure that each remote will only work on a distinct cable box (i.e. force the 550 to work only on my bedroom cable box, and the One to work only on my living room cable box). Alternatively, if there is any other way that anyone could think of to get the same desired result, I would love to hear it.

There is not really anything that you can do using either of those two remotes if the device is in line line of sight of the bedroom remote. Have you checked with the Mfg of your cable box to see if it supports multiple different command sets. My Satellite receiver allows me to change the command set of my receiver so that I can control each receiver separately.
