When I press watch PVR every thing works pk BUT it also turns on my PS3. Why? It's not supposed to be able to operate a PS3. Is it?

PS3 is controlled thru bluetooth and Harmony remotes are using IR. In order to control your PS3 using the Harmony One remote, you need an IR to Bluetooth adapter, such as the Harmony PS3 adapter.

PS3 is also controlled through HDMI (bravia sync, etc.), so that can turn it on. I control my PS3 entirely via my universal remote over HDMI and have no adapter whatsoever.

I don't have bluetooth adapter that is why I'm suprised that the harmony turns the PS3 on and off, Although it won't operate the PS3.

Your Harmony is not turning the PS3 on, your TV using HDMI-CEC control is turning it on

Ok I can understand that the HDMI is doing it. Is there any long term harm to it going on and off several times a day? If so what are my options?

That is always a possibility with electronics, I would turn off HDMI_CEC control

Depends on who makes your devices. Sony calls HDMI-CEC bravia sync, toshiba regza link, panasonic viera link, pioneer kuro link, etc. It's in the setup menu of each device.
