Harmony 1100 not learning new commands

Hi All,
I have had a Harmony 1100 for a while now, I set it up when I first got it and got things configured fine, had to teach it a few commands for my media centre to work properly but after a day or two I got it all sorted.
Recently I changed some of my devices and got rid of some others, so I deleted my activities and devices and started again. although the Compro Videomate 300 is in the database, not all the commands actually work. (the back button for instance). when I asked the remote to learn new commands, it didnt pick up any input from the Videomate remote. I tested the remote itself and it is working fine, all the commands work perfectly, but the harmony remote will not pick them up. Just to check my sanity, I asked it to learn commands from my Projector remote (Sanyo wxu10b, not that it matters) and the same thing occurs, the remote doesnt seem to be recieving any IR commands.
After a quick look online, i tried a firmware update (which reinstalled the same firmware anyway) and still, no joy. so i tried it on another computer, downloaded the Harmony 7.7 remote software and logged into my account, tried again and nothing.
The Harmony controlls the media center fine with the pre-programmed commands but the ones that are missing are ones I really would like to use.
Any Suggestions?

Have you tried following these tips?
In case you will still unable to learn from your original remote, your Logitech Harmony Remote 1100, might be defective already and you may have to contact support for other options.
