I have a Samsung HW560S Reciever with a Samsung Smart TV.
When I use the Smart TV function (i.e. when the sound source is the television, not the PVR or Blu-Ray player), the Receiver has an optical input from the TV. It senses when the Smart TV function is turned on and switches from the HDMI input for the PVR to the Optic cable coming from the TV. This is not an ordinary Input change, as the "TV" input stays the same. There's a sort of sub-input that will change what the receiver shows to the TV. i.e. when watching the PVR, the input is TV / HDMI, when I switch to Smart TV the input is TV / Optic 3. Is there any solution by creating an activity that I can switch to the correct sub-input?

This might be an issue regarding HDMI-CEC or AnyNet+ functionality of your Samsung HW-C560S as well as your TV.
I may suggest that you disable the HDMI-CEC or AnyNet+ of your TV as well as of your Home Theater System.
You may consult the owner's manual of these devices for the proper procedures otherwise, call the manufacturer.
